I like this whole Golden Ratio concept. Personally (and I should clarify that I actually know nothing) I would subtract my margins first and apply the golden ratio to the rest. As you say, the difference is minimal, but the key point is that it's <i>barely</i> noticeable, i.e. it IS noticeable. At a glance, the site looks better - I figure whatever calculations you use, you'll find one that happens to explain what you think is naturally more appealing!
